Hello. I recently saw that Apple has decided to delete the iBooks section on Windows iTunes, leving all the work to the iOS device. The problem is that most of my ebooks are from third party companies like Amazon, so, I'm not longer able to read my books on iBooks? I find it extremely inconvenient since the principal reason I got an iPad for was reading.

I´m sorry about your problems with iBooks. Let´s see if i can give you a piece of advice in order to help you to enjoy your iPad!!
It´s true that Apple deleted the iBooks section on Windows iTunes. However, like you say, you can manage all books in the iOS device.
To read third party books, you can download the app (like Amazon) in your device and re-store your purchase from there. Moreover, you can save them in some cloud from your computer and open in your iPad in the cloud and then open in the iBooks app.
